Non-GOG games:
As noted, Skyrim has some rather awesome arachnids.
Dragon Age series has spiders as well and if memory serves, there was a thread on the BioWare forums started by arachnophobes that were concerned about it before the game even released. Not sure, but I wouldn't be surprised if there's a mod to change their appearance (the same may be true of Skyrim as well).
The Drakensang games have some spiders as well as scorpions (if they qualify as well). Likely something an arachnophobe would want to aboid.

In the case of Minecraft, spiders can be avoided in several ways:
Mod them out of the game.
Play on Peaceful difficulty. (Among other effects, this removes all default-hostile creatures from the game, aside from the Ender Dragon.)
Set the "nospawn" flag on the server. This will mostly remove spiders since hostile creatures will no longer spawn via the normal mechanics, but they can still be created by "monster spawners" found in certain dungeon and abandoned mineshaft environments. (The advantage to this over using Peaceful difficulty is that it does not involve the other rules-changes that Peaceful difficulty entails.)

What game are driders from? Maybe that can be added to the unrealistic/cartoony/robot section if people think it fits.

Avernum, Exile, Geneforge, etc. The company is called 'Spiderweb Software' and most of their games feature some form of Giant Intelligent Friendly Talking Spiders.
In early games, they're rather cartoony compared to later games that use isometric rendering. I'm not quite sure how much this counts.
Considering how they're often needed for certain quests, I don't think there would be an easy workaround, and the splash screen of some of their games prominently features a spider.

There is a no-spiders patch for System Shock 2.
