My hits here on GoG so far:
Pixeljunk Shooter
Trine
Trine 2 - Complete
LEGO Batman
LEGO Harry Potter: Years 1-4
LEGO Harry Potter: Years 5-7

I'm not so sure if they're compatible with a six year old though. I guess, that I wouldn't have been good at any game at the age of six.

What I haven't played yet:
Never Alone
Guacamelee - Gold
Guacamelee - Turbo
Spelunky
Rayman Origins

Hopefully there'll be more Cooperative multiplayer games made for one PC in the future.

Agreed on all of these.
Get yourself started on emulators. Some arcade oldies are pieces of legend, all times classic. Golden Axe 1, 2/Return of the Death Adder, the duel, King of Dragons, Warriors of Fate, Knights of the Round and stuff like that, on MAME, are ice cold...

Also, many super nintendo and sega genesis games are awesome and have coop.

Blast from the past! Even modern generation 6-years olds love the stuff, if you introduce it to them properly! I know my nephew does!

If emulators are an option here are some more suggestions from me outside of GoG:

SNES:
Goof Troop (!)
Turtles in Time
Final Fight
Kirby Superstar
(player two can be revived indefinitely by player one, so probably ideal with a six year old)
Super Probotector
Contra 3
Secret of Mana 1+2
(Seiken Densetsu 2+3)
Secret of Evermore (kiddo can play the dog with 2-player hack)
Donkey Kong Country 1,2,3
Super Bomberman 1,2,3,4,5
NBA Jam
Super Tennis
Super Soccer
International Superstar Soccer

I've played a lot of those coop on the original systems as well as via emulator and it was always a lot of fun.
You even have quicksaves that you don't have outside of emulators.

If you like puzzle type games:

Portal 2

For something 2D instead: The Adventures of Shuggy.

InfraSuperman: Great games. I think I first came across them in the mid 2000s, looking through random freeware game sites.
Hehe, I first discovered Cyberdogs thanks to a friend who got it from some German Shareware CD-ROM. My mind was blown when several years later I not only discovered the much improved C-Dogs but also that there was a ridiculously huge community for it which had created zillions of downloadable campaigns for it. I remember one which revolved around slaughtering hundreds of smurfs which were mostly harmless but moved super fast. That was some seriously weird shit.

Anything?
So, what did you play?
This site has some good info on co-op games, including local co-op: http://www.co-optimus.com/

Games I think might be fun in co-op: Magicka, Rocket League, The Cave, Trine, Raiden, Rayman, Never Alone.

Some, if not most of them, are available on both PC and the '360.

Sadly, not much. Work got busy, and hockey season started, so we haven't had much time to play. I've got several of the other games mentioned. We were going to try Never Alone and Lego Super Heroes, but I couldn't get my controller to work in WINE, so we gave up on those for now. We did put a little bit of time into Trine, but he wasn't too captivated by it.

He'd prefer to run around in Goat Simulator while I watch. The other one he really enjoys is Steamworld Dig, but again, it's single player.

Hey bro, check this game "Lovers in a Dangerous Spacetime" , pretty easy and fun game to play with the kid.
