It's not a complete replacement. On Steam, the original Mark Of The Ninja has been removed, but only Special Ed owners got free upgrades. The Remastered version is offered as either a separate (more expensive) purchase, or as a paid DLC to existing owners of the original game. It's a bit like how the Baldur's Gate Enhanced Eds were handled here - remove the cheaper original option from sale to stop it competing with the snazzier, updated version of the game. It still belongs on the list, I think, but under the "missing paid DLC" section.

A few additions:
Party Hard
In addition to the issues already on the list, we've had no updates since July 2017. The missing updates cover a variety of bug fixes plus new languages (Turkish, Danish). Current GOG v1.4.030r, current Steam v1.4.035r.
Meridian: New World
Sad case here. We're missing the final v1.05 update for the game. The dev *wants* to provide it, but due to the DRM in his now-unsupported game engine, he's unable to create the required GOG build. There's definitely a cautionary tale in there. :-( The missing update mostly addresses performance issues.

If it were me personally I would also include games that are released on GOG substantial amount of time after the original release date. In all fairness that would eliminate probably a majority of the GOG library but the treatment is none the less treating GOG users like they are second class gaming citizens.

Until some intrepid young company decides to "remaster" it and remove the original from distribution. Also, Hyperdimension Neptunia Re;Birth1 (2013) just got a couple of new DLCs that have yet to make it to gog (and may never). To address your final point, at some time The Bard's Tale (2004) stopped working correctly on Linux (I used to hunt madly for a change in my system, but now I suspect it was silently updated, and I missed the update). The Remasted & Resnarkled patch supposedly fixes this. As mentioned in the list above, it's been over a year now. You can't trust anyone to leave well enough alone.
