I managed to finally install your Atlantis Extended Cut Patch v.1.3.0. without problems on Windows 11.
What I did:
I installed the game with GOG Galaxy
I installed your Extended Cut Updater v.1.3.0 Public version.
I installed the sounds Fixer for GOG release.
In dxwrapper.ini, these were the settings I used:

I played until the Metamorphosis chamber to look for the Tree of the First, and to be short; never had a crash. So that's really great!! Some observations:
- Maybe you noticed in my Dxwrapper-settings that I choose to play in the low 15 fps. For me, that's exactly how I remembered it when playing back in 1997. I guess for modern gamers it is too low and slow, but I know all cinematics are playing in 15 fps, sooo my guess is the dialogue character-animation are also meant for 15 fps. To me it seems the perfect speed for almost everything. Except the mini-games, which are a bit too slow for my liking. But I remember from 1997, it always was like that. Looking around is perfect, and the mouse-cursor animations (white/black conversation-arrows + golden direction-arrow) are exactly right in their speed of 15 fps.
- The sound under all cinematics is completely "in-sync" now. In the past, Atlantis sometimes played cinematics with the sound too late or to early. (For example, Seth not landed on the ground yet when jumping out of windows, but already you heard the landing-sound) But not anymore. It's perfect now. Always.
- After playing a while, I still had disappearing sounds in mini-games. For example; the puzzle at the metamorphosis chamber when looking for the Tree of the First. Or the solar-system puzzle before entering the prison at the ratcatcher-place. After exiting the game and a fresh restart, the sound was always back in these puzzles.
But other then that: perfect to me and no crash! This version seems very stable. Thank you!!
