Alexim: Thanks, have you tried contacting the devs? They should be quite active on the publisher's Discord server, and they might be able to fix them.
I initially tried using GOG forum but they didn't respond. I then got through to them on the Steam forums. They didn't seem to have a fix for the issue but they suggested that I could reset my progress to try the trigger for the achievement again by deleting my local progress file. I tried that and it still didn't work (the file gets remade the moment you launch the game)

It's probably due to the Galaxy cloud saves. Disable them in the settings and try again to see if anything changes.

Any news for Ys I & II Chronicles+. I manage to unlock all the achivements for Ys I except for one that unlock after unlocking every achivements "Esteria, We Hardly Knew Ye ". It is at 0.0% . Did some one ever manage to unlock it?

No, they're completely broken. It seems that XSEED has only one person handling achievements on GOG, KawaiiSara, and she has also posted here on GOG a few times, but so far she hasn't responded to any of the various reports for this specific bug.

You can try contacting her here on GOG, or go to the official XSEED Discord and try there. Maybe one day these bugs will be fixed.
