I'm playing Strife:Veteran Edition with an xbox360 controller on my tv via my laptop and am having some mapping issues, which I haven't encountered with other games. When I attempt to map the gamepad via the internal menu, I'm prompted to select a button, but many of the buttons don't seem to work, or they do but only on certain functions and not others (overlap conflicts don't seem to be the issue, it seems to allow me to map the same button to multiple functions). It's completely arbitrary and clearly something buggy. I don't have another controller to compare, but I haven't had any problems getting it to work properly with most games or emulators, so I don't think my controller is the issue.

Are there any known workarounds for this? Is there a way to map externally perhaps? One that requires minimal expertise hopefully...

Since Strife: Veteran Edition is open sourced, I would suggest loading Strife: Veteran Edition in GZdoom and see how that goes for you:

I may be mistaken, but I believe that Strife: VE already uses gzdoom. Is gzdoom easier to map controls with?

It does not, because GZdoom only recently changed its source code license to GPLv3 so it could be compatible with Strife: Veteran Edition, which is GPLv2.

As far as mapping controls go, all you have to do is highlight the control you want to change, press enter, the press the button you want to use on your controller. It should work without any trouble.

In GZdoom, controls are under Options -> Customize Controls.
