This thread says to make sure it's in XP mode:

https://www.gog.com/forum/star_wars_rogue_squadron_3d/windows_10_xbox_1_controller_does_not_work

Did you try that?

Hi, if checking the Rogue Squadron forum doesn't help, you can try contacting GOG.com Support.

EDIT: You could check both GOG's Rogue Squadron forum and Steam's Rogue Squadron forum for help, since the game is on Steam too.

Here is also an quite extensive Overview how to get it to work from a review of the game of the User IrishMafia:

"HOW TO GET THIS TO WORK ON WINDOWS 10 by

This is how to get Rogue Squadron 3D to work on Windows 10. Since it was a complete arse to get to work with no guidelines, I decided to make some. Don't worry, it's a short process.
> Purchase the game (I know, I was stuck on this step for a while as well) > DO NOT INSTALL VIA GOG GALAXY. Just use the download link and install it from the website. (Literally the key to make this work on any OS with any bit system) > If you want to hook up a controller (And you do, because this game is allergic to mice, specifically the one in your hand right now) proceed through the following numbered steps: 1. Go to the game's SHORTCUT and right click. Select properties. 2. Go to the "Compatibility" tab 2. DISABLE compatibility by unchecking the little box that reads "Run this program in compatibility for:" 3. Launch the game. Make sure your controller is on BEFORE you launch the game 4. Navigate to the Joystick options in-game, select "Default." It'll automatically bind the controls for your controller for you (Convenient, I know). 5. Don't forget to uncheck the "Flip z" "Flip y" and flip anything because this game is challenging enough on its own and you don't need your controls reversed to make cabling AT-AT's any more of a fiery stick up your arse than it already is.
