It should work, yes. Not sure if OBSE has released the updated version yet so be careful :)

If they stay entirely separated, then it would be possible to have Nehrim and vanilla Oblivion (with whatever other mods) at the same time.
Well, short answer is no.
It might be possible after some tinkering, but generally it is unwise.

PandaLiang: So just to clarify since I think my original question was a bit misleading. The GOG version and Steam version of Oblivion do share some directories and/or registry entry regardless of fact that they are installed in two separate location. Is that right?
They share all of them - registry key, Documents\My Games folder and AppData folder

I've only ever played Oblivion (though I have Morrowind and intend to play it someday soon...) and don't have any strong memories of it.
Go play Morrowind! ;)

timppu: I probably never will. It is so damn frustrating to play, those twisty dungeons where you can't find your objectives, the silly gimmicks to buff up your skills (like continously running + jumping, or climbing the walls inside a damn inn, etc...).

Even TES Arena was more pleasant to play, even if it had its problems too.

Arthmoor: Dunno if anyone else chimed in, but I think this would be nice to get resolved sooner rather than later. The Oblivion CS is notoriously difficult to find in any official way.
To be honest, I had it on my HDD for so long I haven't even thought of that.
I should be able to add it on Monday.

Marioface5: I just noticed that the store no longer thinks I own Oblivion, Fallout 3, or New Vegas. I wish GOG would fix issues like this, as there are other examples of owned games not being marked as such.

GR00T: LOL - GOG. GOG never changes.

I have all of the Fallout games on my shelf, yet GOG says I own... none of them.
That should be fixed in ~1h, give or take.

"elder_scrolls_iv_oblivion_game_of_the_year_edition_deluxe_the_game" ? I think it was just

"elder_scrolls_iv_oblivion_game_of_the_year_edition_deluxe" before.
I was busy with Dogma's release and post-release problems, sorry.
Folder changed because some internal changes required to add free TES1/2 to new Bethesda purchases.
