I enjoyed Spellforce very much when it first came out. Being a hero and leading your armies to victory was priceless. You could level and doll up your heroes like any RPG and the armies section was a solid Real time Strategy. Over the years, I couldnt find any other game that did the same concept.

So my question is, are there any more games like that where you have heroes that you can level and equip and also create armies. I would prefer if the game would have an active pause system.

That's kind of tough. Spellforce is a neat combo and doesn't really have many direct competitors.

Warcraft 3, sort of, since they did implement hero units.
Master of Magic perhaps (and the games like it that followed) if you can handle turn-based instead of RT/RTwP
KnightShift is probalby the closest thing I can think of, but you'd need to be willing to use Steam since GOG doesn't have it.

EDIT: I should add that if Warcraft 3 is a possibility for you, also check out Dawn of War 2.

Try Sacrifice, though it's more RTS and doesn't have RPG elements to customize or level up your 'hero'.

Overlord is more action RPG where you (the Overlord) can command dozens of minions to crush your enemies or solve enviromental puzzles.

The first Warlords Battlecry has a branching story. The second one, has no story (i'd say that is the only skippable game in the series, but still not a bad game, as it brings a few things in gameplay)
There's DnD Dragonshard here on gog.

Other than that, there's the excellent Battle for Middle Earth series and the, possibly good, Armies of Exigo. Oh yes, and Dawn of War : Dark Crusade where you have a commander unit that gradually becomes stronger throughout the campaign.

The first warlord battlecry interface, animation, pathfinding is too bad for my taste.

If you are not hard on fantasy elements, you can try the sci fi RTS RPG.

You have some base building and econ, you command an army of spaceships, you can have up to 16 hero (capital ship) that level up and choose different skill to learn, you can sacrifice 2 hero slot for a superhero (titan) that level up too.

Thank you. I played sins of the solar empire. It is a great game but not what i am looking for.

Divinity, dragon commander was nice looking but i got bored after a while.

One of the Settlers games is hero based, I think #5 but don't quote me on that.

Perhaps not what you were looking for, but you may find Legends of Eisenwald interesting.
Heroes of Annihilated Empires.
It's a very underrated game. Decent graphics, decent mucis, good art, a huge variety of units and a great multiplayer mode.
You can level up your character as a warrior, ranger or mage. You can equip him and build your base and go for quests during the scenarios even though is more based on RTS objectives than quests alone.
Very interesting and epic story.

Art of Magic.
Very old game and outdated and ugly graphics but interesting regardless.
You play as a summoner and it's more adventure focused than the previous game. Before every scenario you arrange your rune setup which allows you to choose between summons and spells.

King's Bounty.
A little bit like Heroes of Might and Magic but you control a single hero and you obtain creatures along the way in cities and such. It's turn based though.
