The game was released quite bugy. So far so normal.
The first two patches were available on gog a few days later than on steam and they helped a lot. But some issues still persist and there are other (not bug fixing) improvements that are really interesting to me.
But after the 2nd patch (V1.2.20 on June 23 2017 on gog, two days after steam) the developers just didn’t release any more patches for the GOG Version. The last patch for steam was V2.1 on June 28. 3 Weeks later and no patch for gog players, like they just stopped supporting the gog Version.

Can they actually withhold patches from gog, all other players get? Don’t developers/publishers sign some kind of agreement when they publish on gog? Does this agreement contain any obligations regarding support?
I would really love to know..

I am afraid it didn't help.
A community manager claims on July 19 on the games steam forum:

"we didn't stop supporting GOG. As soon as the patch is ready on Steam it is sent to GOG as well. Also, the GOG Version 1.2.20 is the same as Steam 2.20."

I can not disprove this. It only goes against every patch information available to me about the gog Version (patch history in the games library page and the games gog forum). They dont comment or correct this information. They dont post on the gog forums at all anymore.
And they didn't release a new patch for the gog version, that was released on steam on July 20. This i can prove because it brings the ability to rebind keys in the controls section of the game. A feature that is easy to check.

If that rep isn't lying, GOG has once again dropped the ball, and 9 days later it still hasn't picked it up. Wow.
Unfortunately this isn't a new thing, but I hope the game is updated quickly.

I just noticed that there's a Deponia Complete Journey on STEAM. Apparently it comes with a developer's commentary track and several other extras. Maybe they'll soon replace the current games with this new version on GOG, thus avoiding the release of patches.
