What do I have to do to add the contents of crates to my campaign inventory? Do my marines have to pick the stuff up in the field, or will it be automatically recovered at the end of the mission?

No pick up needed but you do need to interact with it. Simply open the crate and contents will be added to your post-mission booty. If you wish to use it on the spot, you must pick it up of course.
