So the first time I launch the game I am able to navigate the menu using my keyboard, mouse doesn't work. I go into options to map my joystick, which doesn't work unless I use Joy2key (basic USB gamepad works elsewhere). After I do this, no input is recognized in the menu system except for the "ESC" key. Needless to say I can't even launch the game. To try and fix the problem I have uninstalled and reinstalled the game repeatedly.

Any ideas?

Try enabling direct input in the options menu. I guess your "basic USB gamepad" doesn't like xinput.

Thanks for your reply. I've done that and no luck. I don't even think its related to my gamepad, since it happens even when I remap just my keyboard.

Sorry, then i've got no idea what's going on there. Have you contacted GOGs support yet? If not, you should definitely do that. Unlike on steam, you will actually get a response and someone will try to help you.
