So, I started playing Ultima II and I already got a ship, but I can't figure out how you secure transport for all the time zones in the game. Are you supposed to use the same one or do you have to obtain one in each time period? I'm wondering because you definitely need one in 2112 to reach the Pirates Harbor to board a rocket to go into space. So I'm a little confused. If anyone can clarify this it would be much appreciated.

While you cannot move ships through time gates, there is a vehicle that will go through time gates - airplanes. You can find them in New San Antonio. That's the recommended way to get to Pirate's Harbor since finding a ship in that timezone tends to be rare.
An aircraft in the post-holocaust era is quite valuable, and yes, it's the only transportation that can pass through the time portals.

But a ship in each time period is crucial for tactical/equipment reasons. This can be difficult, especially in the earliest time zone, where Minax resides, since the initial enemies are extremely strong. And as mcmagi said, the post-holocaust era can be problematic getting one as well...
