Since GoG put all the parts of Ultima 7 together in one file Exult only detects Black Gate. When setting the paths for Exult for black gate and serpent isle I choose the Ultima 7 folder but for serpent isle it says, "Folder does not seem to contain a valid installation of ultma vii part 2: serpent isle. Do you wish to continue?"

Anyone know how to get it to detect Serpent Isle in the GoG compilation version?

Figured it out. In Galaxy I had to click the square icon with the number 2 and go to serpent isle to download it separately. Thought they installed together since it was a complete version.

When you did it, did you do the app on the computer, or web-based?

Sorry for the very late reply. In case anyone else needs help with it in the future, I did it on the Galaxy app.

It's really counterintuitive, the way they set it up in Galaxy. That little option is easy to miss. Why mix two technically separate games together like this?

It's basically two parts of one larger story, makes sense when you think about it. Though, I agree the way they did it is weird.
