ShadoWarrior's Total Rebalance makes Afterlight and the other UFO games (I think he made mods for AM and AS as well) so much better.
For AL, the clean slate/character(no UTE)/training mods make the characters much less annoying to start with and much more customizable. The Advanced Missions Mod adds quite a bit to the game as well.
I would also suggest the vision rebalance mod if it isn't included in the latest Total rebalance. I havn't played in a while so I haven't tried the Reticulan Mod 2.0 but it looks pretty interesting.
