OK, so I've owned this game through gog for so very long now. It has always ran fine, except for having to press esc to skip the intro vids.

I recently had to reinstall windows due to a duff update, but I keep windows on a separate windows, so my game installs are safe from reformatting. Anyway, I reinstalled windows, then gog galaxy and had it scan for my gog installs. It picked them up fine, and that seemed to be it.

However, I recently decided to play aftermath again, so I booted the game, only to be met with hideous timing issues on the geoscape (which has never happened before). By which I mean that I would forward time while researching/ building/ training and for some reason, the time skip on the geoscape suffers from horrendous slow down.

So, I uninstalled, thinking that it may be an issue with it being previously installed, and had gog galaxy download it again. Still terrible.

Does anybody have any ideas?

You need to cap the game's FPS to 60.

Either via your graphics card settings or an external tool like Bandicam.
