I just finished To The Moon and I must say - I just loved it. However, I'd like to focus on a small aspect of it, that is, the various references that lighten up the atmosphere here and there. Most are obvious (I guess the one that cracked me the most was the JRPG-like fight at the beginning if you go around with Dr. Watts and the children), but I also got the feeling that some are more obscure.

For example, in one piece of dialogue the two doctors mention Doctor Who and the TARDIS. But I've got the feeling that the Who-verse references run actually way deeper into the plot. For example, John writes a song that is featured through the whole game for his wife, River. The song is called "For River" - it is, effectively, River's song. Now River Song was the Doctor's wife and featured prominently in the episode "Day of the Moon". Coincidence? I think not :D.

Any other clues for subtle hints like this?
There was a reference to twilight in Johnny's book shelf.

And I had to think of plants vs. zombies at some point ...

When trying to enter the Childhood era for the first time, Neil says something about the memory going all Laputa. Laputa is a floating island from Gulliver's Travels. I had to look that one up; I've only read an abridged version (which probably only had Lilliput), and even that was ages ago.

There's also the obvious Matrix reference near the end, after the Plants VS Zombies bit.

When traveling outside, I think to get the source of the smell, your character mentions déjà vu when some squirrels run by. While this could be a hint that the character is actually dying from the car crash and is having their memories manipulated, it could just be (and, IMO, is more likely to be) the devs poking fun at the frequent occurrence of scripted sequences that happen every time you enter a map in many games.
