I have the original game plus the season pass, the second the GOTY version (for my son). What I find worrying is the size of the original plus all the dlcs, including the expansion packs is quite a bit bigger that the GOTY version. Why is this, is the GOTY version missing something, there is about 10GB difference in size? I have checked both installations, and everything is installed, both games are updated to 1.31.

The GOTY (33.6 GB) and original with DLCs (34.3 GB) installers, with no patches, are roughly the same size. The discrepancy comes from the multiple installers for the original.

I believe that GOG just found a way to optimize the game. Even though the game has a new UI, and the graphics appear more colorful and realistic then the original game.

I've played both versions, and I can only say that, the GOTY is better.

-You don't have to install the Dlc's, and Addons manually.

-0% of bugs, and glitches (in my experience), compared to the original even though is was patched

One thing I have also noticed, in The normal game plus the dlcs, season pass etc., the 2 expansion packs on the main menu are shown as installed, in the GOTY version neither show installed? But I can still play the both of the expansions. Is this another change made for the GOTY version?

Are you using, Win 7 and higher, Mac, or Linux? I have a feeling that, CD Red could have changed some files for certain operation systems.

Are you using any mods?

If you can play all of the Expansions without any problems then everything seems ok, but I have no idea why it doesn't confirm that they are installed.

I have all the options, I read somewhere else after I posted this that in the GOTY version the expansion packs don't have installed shown below them as they cannot be uninstalled from the GOTY version. So my version seems fine.
