When I launch the game it says checking for updates... Then on the bottom of the screen it says chapter 3 now available. Is it not included ?

As you may have already noticed it's included. The message about the availability of Chapter 3 is there because it's the latest news which the launcher has. If there's ever a future patch, then information about that will replace that message about Chapter 3.
