I recently installed CoE modpack for this game, after installation and activation I'm just wondering, but do I have to always run the game from TFE-X or can I run it normally from totee.exe ?

You always need to run from TFE-X, to have the effects of CoE. But if you install the Temple+, you will be able to run from the toee.exe. Temple+ is a mod too, which is compatible with CoE and complement it. Just take a look in the changes that it make in the game, since it added features like Disarm.
