I've explored one third of Hommlet and suddenly find the game won't let me place note flags anymore. If I delete one of my older note flags, I can place a new one, if I don't, I can't. So far, I've placed about 20-25 (to mark all houses I've already payed a visit to). Did they really limit the number of note flags you can put on a map to this small number?

(I'm playing with the co8 modpack installed, btw.)

Although it's not mentioned in the manual, I have seen others complain that their map note flags were limited. I'd recommend consolidating or removing things that you are now very sure of where they are.

That's pretty lame. Why offer such a feature at all if it's this heavily restricted? Did they think noone would actually use it? The game would have been better off with automatical map notes then... Sadly that's not the only thing I struggle with; right now I could fill a whole 'FAQ' with my desperate questions, heh.
