I saw GOG's trailer for Shock 2 on their Youtube channel and when the character moved around, his weapon bobbed.
But when I'm playing, the weapons and movements are all static and straight forward.

Am I missing an super secret sub secret option here?

Seems like you want to opposite to this thread:
http://www.gog.com/forum/system_shock_2/turn_off_head_bob

So just go to your System Shock to folder and edit the "cam_ext.cfg".
Find the String:";bob_factor 0.3" then uncomment the string save the file and there you go.
The wrench however has no bob applied.
