I'm planning to buy LOGITECH Extreme 3D PRO joystick, does it work correctly with Strike Commander ?

Yes, you might need to change some settings in the .conf file though.
These are the Dosbox settings I use:

[joystick]
joysticktype=auto
timed=false
autofire=false
swap34=true
buttonwrap=false
