My friends all own Stardew through Steam, but I would prefer to buy it though GoG if possible. Can I play with steam friends with the GoG version?

Yes. I started a multiplayer session with someone on Steam. You can share an invite code that enables multiplayer across plattforms.
I might be required that you use GOG Galaxy for this however.
