I haven't finished the game yet, so maybe this will come later BUT the original compositions done for the SOTE project appear to be missing. The Shadows multimedia project had it's own soundtrack with new music composed, and those tracks were featured in the game alongside the John Williams SW tracks.
I'm wondering if they're not included because it's a rights issue.

I have the original SoTE PC CD. The only part of the original Joel McNeely soundtrack that appears in game is the Xizor's Palace and Skyhook level pieces (they are the excerpts from "Xizor's theme" and "Destruction of Xizor's Palace" track I think).

Edit: There's also the soundtrack of the Swoop level - fragment of "Beggar's Canyon Chase" track.
