Just finished playing through Jedi Knight, now starting MotS.

Right off the bat, the audio sounds muffled and lower-quality in a way it didn't in base JK. I haven't adjusted
any audio settings (and compared to make sure they're the same as they were in JK: they are)

It may only be the SFX and not the music, but I honestly can't quite tell if the music is being affected. It's
definitely noticeable on all SFX though.

Apologies if this has been asked here before, but I couldn't find anything.

That's normal, unfortunately. Even back in the day, MOTS' sfx were noticeably more muffled than in Jedi Knight. : /
There is a way to actually replace the Mots low res sounds with DF2 high res sounds(The new sounds put in Mots will still be low res). Its very complicated though and requires you to use a program called Conman (http://jkhub.net/download/get.php?fid=200) and extract the sounds out of the GOB file from DF2 and put them in the GOO file from Mots. I am going to work on getting a patch for that up on http://jkdf2.net/ maybe today or sometime soon.
