I try to start Simon3D from my desktop icon but keep getting the error message "Please run Simon3D from the Start Menu". I tried to run it from the Start Menu but got the same error messge. I also tried to run it through the 98/ME compatibility mode and still got the same message.

Can anyone help?

I had the same problem as you, but have managed to get the game started. Navigate to your 'Simon the Sorcerer 3D' folder and run SimonSetup.exe (no compatibility changes etc, just run it normally).

You'll get a very small popup screen. Click on the British flag and you'll get a new, slightly larger popup menu from which you can select 'Start Game'. Note that the startup flying-camera-perspective animation will keep looping, so don't bother waiting for it to finish if you don't want. Hitting 'esc' will bring up a menu from which you can start a new game, load an old game etc etc.

I had same problem your solution worked with a couple changes.
The play option was not highlight on the menu so I ran the setup option
and after making my selections I exited the setup and was able to run game fine from desktop icon.
