After searching for and failing to find posts that matched the bug I had, I posted a question here. It went unanswered.
I searched some more and fixed my own issue. You just have to start a city DONT RECONCILE THE EDGES EVER and save and exit to region. The map will fix itself. Do this for every tile on your region and when youre done, it will look normal. I think this is only necessary if you use a custom region built with the SC4mapper.
