I noticed that the steam version of Silent service 2 cost more than the gog version of silent service 1&2.
Does anyone know if there is anything different between copies to justify the higher price on steam?

I doubt there is anything different, they just like to set the higher price on Steam, probably because many people are used to buy games with 75% discount, while on GOG usual discount is 60%.

The difference is, that GOG offers 1+2, instead of just 2 and that for a lower price ;-)
Seriously, they're the same. It's the unaltered original version, bundled with DOSBox.
Get your good old games here, GOG usually also offers better support for these titles.
