Back in the day the original hard copy came with a ".txt" that I could edit the fractions profile bonuses but I cannot find it within GOG's files for the game. Does anyone know if this is possible with GOG's version?

Yes it is possible.
In the main game directory, there are a number of Text files, 1 for each faction:
Believe.txt
Gaians.txt
Hive.txt
Morgan.txt
Peace.txt
Spartans.txt
Univ.txt
Simply edit the file that corresponds to your faction.

Yes, but you you'll also need to either create all the associated files or copy form existing factions.
Frankly it's much easier to pick a faction that you don't like & edit their details to create your faction.
