I'm assuming it eventually just turns my old version into the upgraded one? After buying today it seems nothing has changed, just the original version in my library, but I'm guessing it'll be updated in the system at some point. Just wanted to ask and make sure.

It should appear right away; If the extras didn't appear in the game goodies section of your shelf yet, try an account refresh: www.gog.com/account/refresh

Ah, I thought the title would change but instead they just added the soundtrack and book and kept it under the old title. Still shows the deluxe version as "unowned." Hence my confusion. Fair enough, thanks.

You're welcome! As for the fact that it stills shows the deluxe version as unowned, worry not; it's a known problem that affects all customers and happens with lots of games.
