You can try to copy the save files over from Steam to GOG :

http://shadowrun.gamepedia.com/Game_File_Locations#Windows_7_.26_8_2 this shows the locations .

They should be exactly the same format, you just need to copy them (refer to kokosabre's post above for the file locations).
