So I've played about 1.5 hours of SW3. But now the game decides that it can't find my save with only empty slots appearing for a new game. I'm not sure what to do here. Some help would be helpful.

The save file exists on my harddrive, but I have no idea how to make the game find it. I've tried playing offline too incase it was a cloud issue. No success.

I had the same problem, after I had updated the game.
The initial savegame location was:
C:\Users\[your username]\AppData\Local\SW3\Saved\SaveGames
After the update there is a new subfolder added:
C:\Users\[your username]\AppData\Local\SW3\Saved\SaveGames\GOG
So you have to move the files to the new subfolder, than you can continue from the last save point.

Usually it's these 3 files you have to move:
GameSettings.sav
ProgressionSlotIndex1.sav
SaveSlotIndex1.sav
