Hello, I've used the settings console to modify how I want my keyboard layout, which is closer to modern day standards with WASD. However, when I use Mouse Aiming by toggling U moving the mouse forward makes me look down and moving the mouse backwards makes me look up. I tried pressing invert mouse in the Mouse settings of the Controls menu, but all it does is make the sensitivity lower with the same directional problem. Not sure how to get working.

Toggle the Invert Mouse option. It's right below mouse sensitivity.
If you are talking about classic SW, in settings there is also "Advanced control options". There you can set mouse movement in most specific ways.

Do you mean the Options menu in-game? (Light/Dark Yin Yang symbol)

Doesn't work for me at all.

I also tried editing SW.CFG in notepad.

I have tried the 'Launch Settings' shortcut in the installation folder to run SETUP.EXE, and changing the option there.

All of those are ignored;

I actually have the opposite goal to OP;

I want Inverted Aim, that is,

move mouse forward = Look at floor

move mouse backward = Look at ceiling

I think the original devs have it backwards, they think of the above scheme as Normal Aim, and the normal, industry standard as 'Inverted', which is WRONG WRONG WRONG

Every other game, be it on PC or console, mouse or gamepad, defaults to Normal Aim, mouse/rightstick forward = Look Up, mouse/rightstick backward = Look Down, and kindly offers the opposite scheme to freaks like me. Only Build games AFAIK get this wrong.
