There's a lot of mentioning that certain abilities\skills\stats are technically unimplemented in the Realm of Arkania and are added more for a flavour. I have skimmed through the manual, but failed to find any mentions about those.
Can anyone with a prior experience with the Arkania games clarify which abilities are obsolete?..

As far as I can remember all stats are implemented, but there are some skills that have no use or at least I never found an use for them. Ride and Drive come to mind (since there are no horses or carts in the games) and if there is an opportunity to use Train Animals I never saw it. Some skills like Dance, Instrument and Acrobatics are in and can be used, but they are not very helpful on earning money compared to herb gathering. I stayed away from Cheat and Pickpocket, the attempts usually failed and the occasional handful of coins when they succeeded was not worth the trouble of being shunned from a tavern or town.
Actually, if you're feeling gamey, pickpocket is the single best money making skill in the game.
Just save, waltz into a store (the ones in Kvirasim will do fine), pickpocket, then go out, save if successful, load if caught, rinse, repeat.
It's not pretty, but if you do that for a day or two at the start of the game, you'll have a much easier time playing the game.

BTW, are there any real disadvantages from curiosity and violent nature? Other negative abilities seem self-explanatory enough.
I think there are one or two curiosity-triggered events in the game. Can't point my finger on those, though.
Not sure about violent nature. But I think that all of the negative attributes will trigger something.

Most of the negative attributes just give your characters little quirks that won't affect game play that much. The two that will probably have an impact are Superstition and Necrophobia. Superstition lowers magic resistance and Necrophobia might make a character freeze or flee from battle when fighting undead creatures.

What about claustrophobia? Does it give some penalties while fighting in dungeon or something?

Not that I can remember. If there was an actual penalty in combat it was so minimal that I never noticed.
A character with high claustrophobia might refuse to enter a cave, but you can try again until he does, no need to split the party because of it.
All negative attributes are checked sometimes during the games, but the consequences don't matter much. Often the party member with the highest attribute is selected for an event and how high exactly the stat is doesn't matter, especially in SoR.

Acrophobia (fear of heights) can make mountain crossings a pain, as afflicted characters will refuse to traverse suspension bridges or walk on narrow paths, forcing the party to detour or find some other lengthy solution. Might delay your party for days, which can be a serious issue up in the mountains if you hadn't brought enough supplies.
The reason there are sertain useless Spells and Skills is because, it is based of the Pen & Paper Game(The Dark Eye alias Das Schwarze Auge), and they wanted to be as close to the source as possible. Also it is possible to print out youre characters and use them in the p&p game.
The fact that this was conceived as a trilogy might also be one of the reasons. Maybe they thought "If we don't implement it in this game, then maybe in the others", and just didn't get around it (properly).
BTW. Star Trail always shows a running horse on the travel screen. Is it possible that riding skill somehow has an influence on travel speed?
