If there's one thing that kills my enthusiasm for repackaged retro games is forced border graphics, can the games in this pack be played with nothing but a flat, black border or is it impossible to turn them off?

There is no option for doing this but you can replace the image bg_modefenetre_x_y.png in /Raiden Legacy/backgrounds/ with a black one, with x:y being your aspect ratio. Please note that the patched version draws a 1 pixel wide border around the screen area, so I suggest you use the original version.
