I just logged in for the first time in about a month and got an update. Everything is fine with the exception of my ships I have acquired that were on my cruiser...they are all gone, empty slots. I still have the active custom ship I was flying when I last logged off, but all of the rest (and some cool ones at that)...GONE.

Who stole my stuff yo!!! ;)

Try calling your freighter to a different position or warp to another system and call it. See if the appear.

Yes, this ^^
And also: if you find crashed ships, always repair at least Thrusters and Pulse Engines, after that you can summon them in the Quickmenu to your current position on the planet surface, but for that you need to have fuel in your current ship.
You don't necessarily have to warp to a new system. Often all you need to do is jump into your starship and then exit to create a save point, then escape to the main menu, and reload the game. Your other ships will then reappear on your freighter.

Or, as I noted, just call it to a different position in the system you're in. But, yes, a reload should fix it as well.
Hey thanks everyone! Honestly in the end I just booted it up to my last save (Which was on my Cruiser at the point of discovering ships missing) to try some of the suggestions left here and the ships were there on my reload!!! Looks like a reload, regardless of the instance, will restore bought\acquired ships. Yay! Problem solved. Here are some images of the ship I was able to restore, I couldn't ask for a better even with a ship mod patch :)

Check out the name on the last pic...I swear I didn't change it, why would I?!?!

Nice ship. Glad you got it sorted out. Just be warned if you do a series of saves/reloads on a planet (if, for example, you're trying to spawn a specific ship as S class at a trading post), your other ships may disappear from your freighter. But warping, calling, or reloading on your freighter will fix it. And whether they're there or not, you can still call them down to the planet surface.
