tl;dr Check your save files. Make frequent backups if you aren't already. And avoid Frigate missions until this is clarified.
I've run three Frigate missions (one successful, one with repairable damage, and one with the "two damaged but only one icon" problem) and my save file looks okay so it's not automatic that running Frigate expiditions will ruin your save file. Still, it's probably better to be safe and avoid them until this is addressed.
