Base Computer
Now you can build a base anywhere. But no place looks suitable for building. There is no flat terrain anywhere except around buildings that already exist. The terrain manipulator only disturbs it more.

Salvaging Ships
Switching to resources to repair damaged slots means that they can require something that isn't available. Currently in my game I have slots that need chlorine but I have no way of getting it.

There is also a problem with the interface where on one ship I found it shows one set of resources are needed for that component, then when I access it the resources needed for a different component are shown. This makes it impossible to repair and the ship is unable to take off.

Multiple Ships
So far I have 3 ships. The starter, one I'm repairing, and one that is locked in place. I can't manage the inventory between them unless I transfer it to myself first. I can exchange them for other ships if I can fly them. But I haven't found a way to reduce my number of ships, or to exchange a ship that isn't the most recently used. So I wind up stuck with ships that I can't fly.

Not a fan of bases either, gonna try and stick to Frieghter base myself, but we'll see how that goes.

The only thing you should need to fix to fly a damaged ship is the thruster IIRC; the warp needs to be fixed to travel to new systems. The reqs for fixing those are suppose to be standard (Launch Thruster Info). The non-tech filled damaged slots only effect storage capacity.

You can delete ships with NMSSE (NMS Save Editor). I'm not aware or any way to do it in game. Not a fan of that either, as they self park themselves on the Freighter, so having 6 ships means no visiting ships.

That's the one I can't fix. I don't even think I could find that ship on the planet again.

I'm using the land around a small Outpost (the round buildings with one landing pad) for my base area. Free galactic terminal, a landing pad, a guy inside selling upgrades, and a save point. Even get occasional visiting ships at the pad.

In more remote areas, as long as there is enough flat space to get started you can build up and out. Yes, some parts of some rooms may be refill with soil, so plan for that but as long as you can collect enough resources, go for it.
These are all minor issues compared to the huge amount of positive fixes and upgrades we get. If you are missing resources for a mission or ship you'll usually find them later. It's part of the appeal when you can't do everything from the start.
