well, i played only normal Nexus without mods, but i searched now on google and i found a link to a site with lots of mods:

I have no idea if this mods are good or still working, but at least is a start.

ModDB hosts a variety of Mods and Total Conversions, as does StrategyInformer.com. "Battlestar Galactica" is still in beta, but "Star Trek" is at version 1.4. There are also "HALO", "Stargate" etc. Mods.
