Sidenote: Steam version is called the MK Kollektion and is no longer available except for Amazon keys (US only)?
MK 1+2+3 is a compilation of the first 3 games. MK Trilogy, despite the stupid and misleading name (is not a trilogy), is just the 5th game in the serie (AFAIK). After MK3 there was MK3 ultimate which is basically the same game but with more characters, and MK Trilogy is basically MK 3 Ultra Ultimate, because is just the same game with every character released so far, and maybe a few new ones, not sure, the roaster is huge. It even includes MK1 versions of some characters as secret characters. The arcade mode is not worth playing for me, no story whatsoever, the endings are just text, and the AI is as cheap as it gets, blocking your every move and pulling off combo after combo with no effort, after the 2nd or 3rd fight. The only way to beat it is to play for hours until it dumbs down, or using specific characters and following very specific attack patterns. Whether or not that is fun, is up to each one to decide. Cool to play against a friend though.
As for the Steam version, there is a cool video on youtube talking about what it was supposed to be, an hd remaster using new digitized actors, of all 3 games. But Warner hit the break and what they released instead was a port of the first games for modern systems, with online gameplay I believe. I have it but I have barely even touched it. I doesn't support key mapping, it pretty much demands a 360 controller, and uses GFWL, and since they wouldn't bother to remove it, they just took it off the store.
Here is a cool taste of what the HD Remaster would'b been like:
