I have enabled the gamepad by pressing F10 and chose 4 button joystick and after that the movement keys(d-pad) were moving by themself without me pressing them. So I heard that if you go to dosboxMortalKombat.conf file and change in the [joystick] section timed=true to false it should fix the problem of the d-pad moving by itself. But after I did that the d-pad stopped working at all. All the other keys work perfectly like punch and kick and block, but the d-pad is the problem. It either moves by itself or after I changed timed=true to false, the d-pad does not work at all. In other dosbox games like Jazz Jackrabbit I have changed the timed=true to false and it fixed the problem. I have Logitech F310 controller. If anyone knows how to fix the d-pad problem, please reply. Thank you so much!

I have the same problem with Xbox 360 controller...
But once you have F310 you can try to switch from XInput to DirectInput mode..

Change the "joysticktype" from [auto] to [fcs] if you want your Xbox 360/XInput work with the D-Pad.
It still does not work after changing the joystick type.

so...
can i get back my money for the game??
I mainly use joy2key with dosbox games and it works really well with MK 1-2-3

Having the same issues. I do not want to use a 3rd party program to make this game work. I have the Logitech F310 wired and it works for others DOSBOX fighting games like 'Pray For Death' without issue.

I got everything working via DOSBOX but the select screen moves but drifts toward Scorpion. During the match my character stays crouched unless I jump forward or back.

Same problem and sentiment.
Finally got my Logitech Precision gamepad to function with Mortal Kombat 1.
I am using a laptop running linux.

https://support.gog.com/hc/en-us/articles/213040105-Setting-up-a-controller-in-DOSBox-games-even-if-the-game-doesn-t-support-a-joystick

http://www.dosbox.com/wiki/Mapper

On my computer system, in the game, fn+F10, controller 1 set to keyboard
set "PLAYER 1 KEYS" to letters of my choice.
chose "EXIT AND SAVE"

ctrl+f1 opens dosbox mapper tool.
added gamepad key bindings to the keyboard letters of my choice, just like the above gog support page mentions.

So far the game appears to be functioning with my gamepad how I like it.

I recently got the Logitech F310 gamepad to try it out with Mortal Kombat 1. I used the mapper as suggested here but for some reason it wouldn't register the direction pad (not the knobs) to move the character. It did the buttons for the attacks just fine. I used the left knob instead and that seems to work although it can be hard to do certain special moves.

Has anyone been able to use the directional pad?

Using the mapper tool, map the directional pad to the Axis X- X+ Y- Y+
I used:
X- (left)
X+ (right)
Y- (up)
Y+ (down)
