(Clarification: there is "plain" MM8 Merge" and there is "Maw Mod Merge", which is Merge + extra content + higher difficulty. Comments below are for Maw Mod Merge.)
I had the same experiences. Turns out that the behaviour is intended, but not documented in-game. Maybe there's no easy way to add documentation? I had to google quite a lot. The github website and/or readme have a lot of details on the changes, although not nearly as much as I'd like. Most in-game stats now have tooltips that provide additional info, which I discovered by accident.
Buff spells can be cast either the classic way, or the way you experienced, which is "buff rework" in the new "extra settings" menu. The rework method makes buffs permanent, but also makes their cost permanent. However their cost is a percentage of your total SP, so getting more SP doesn't make buffs cheaper. Many buffs also have different *effects* and/or strength when cast with the rework method.
Yes, those guilds seem to be not required now? Although I seem to recall having trouble getting one skill (disarm?) because of that, and ended up adding it with an editor. Not sure if that was a bug, or if I just couldn't find the new trainer for it.
There are a few bugs. I was completely unable to make the enchant item spell work ever. However the enchant item potion worked.
Difficulty is WAY higher than vanilla. I set bolster to "easy", and still had to be careful in a lot of spots. (Just playing through mm6. I don't know how it plays out if you do the entire series.) Bolster can be turned off, but then the breakpoints for expert / master / GM skills jump drastically. Presumably to be balanced for a fully MM6-MM7-MM8 playthrough?
Yep, I know this is a necro. But I figure someone could benefit from reading the answers to questions that I spent hours searching for myself! :)
