I know this is an old game, but when I tried to configure this game without trying to relying on 3rd-party software to play the game with controller using a controller setup similar to the PS1 port, there is a problem with the Next Item and Previous Item buttons in that whenever you press these buttons when you assign them to a controller, just a single tap acts like the button is being turbo fired despite that the controller I'm using doesn't even support turbo fire. This makes it really annoying when trying to select items and ammo types in Sniper Mode, if not almost impossible to pick the right ammo type in the latter.

I had this same issue using a Saitek rumblepad controller. I did end up finishing the game, unfortunately switching ammo types as little as possible to get through the levels. This is definitely a frustrating issue. What I find interesting is that otherwise the direct input controller support is excellent for a game of this era; highly configurable and responsive.
