So I'm in the swamp and trying to collect the water from one of the pits for my elixirs but every time I jus drop the vial into the pit and lose it. My vial already has honey. Should I have multiple vials, did I miss something? What do I Do? Please help, the lore of these lands must be had!

Yes you need two empty vials in the game, one for the swamp water and one for the honey. You'll pick some up from various places along the way. I think Dawn gives you some extras when you find her.
