Which game? JP2 or 3?

For JP3, create a file called config.ini in '%APPDATA%/GOG/JourneymanProject3' (The folder wont exist, you'll need to create it yourself, and type 'echo %APPDATA%' into a command prompt to find out where your appdata folder is) and paste in the text:

[Video]
Windowed=1

Edit: Just don't complain if that breaks anything. It's not a supported feature, and there's problems with the mouse not clipping to the window, etc.

Sorry for the necro, but is it possible to force JP2 into windowed mode also?

Open up compatibility options and disable "run in 640x480". When starting up the game it will ask if you want to run it in a window
