I'm trying to back up my save game files for Gothic but the folder labelled "Saves" in the GoG/gothic directory is empty. I know the saves are somewhere because I can load them in game.
Running vista, checked in My Documents and My Games. I'm at a loss as to where they might be hiding.

Take a look here.
I'm using Gothic 1 and can not find the AppData or Virtual Store folders. Any other ideas?
I do not know whether it helps but for Gothic II the save games are in "C:\Program Files\GOG.com\Gothic 2 Gold\Saves" and the directory is not empty.
May be a "search" for "savegame1" accross your local drives would find what you are seeking for ?

AppData is hidden by default. You can get there by changing the folder settings to display hidden folders or by manually adding its name to the address bar. Note that VirtualStore is not used if you have UAC disabled or are using XP; in either of those cases the game saves for Gothic will be located within the installation directory (C:\Program Files\GOG.com\Gothic by default, or within Program Files (x86) if you have a 64-bit OS).
Found it now thanks, because I'm running a laptop the path had to specify roaming or local folders
