My intention is to infiltrate the thieves guild, kill them all, loot the place, and return Bosper's bow. My question is, will I still be able to join the militia, or does joining the thieves guild disqualify me?

To loot the place. For the xp. Is there anything better to do with a thieves guild?
Well, even if you'd do all the Thieves' Guild first-chapter things, you'll still miss at least 750 gold + 200 xp for Ramirez's quest in 3. chapter. Why don't you join militia through another way? There are two, if you're playing NotR. One through Martin and one through citizenship/apprenticeship. I always kill them in the third chapter, because they have no quests and literally nothing to offer you after that.

Ok so if I find and return Bosper's bow I can leave the thieves alone, do their quests, join the militia, and revisit them after ch 3?
Yes. If you join them, you can ask Jesper about the bow; he'll tell you he stole it. In fact, once you get into the sewers, the bow and the thieves are completely independent. You can take the bow (and Coragon's silver) and they won't do anything about it.
