Have anyone else noticed any "skips" in the music on the soundtrack? I believe I've noticed it on a few tracks. The example I can refer to right now is "Ghoul Room" at about 1:42, but I'm pretty sure I've encountered it on others too.

Curious if these are deliberate from the composer for the sake of looping the music and appeared on the official CD soundtrack as well, or if something went wrong when ripping or uploding it to GOG.

I too can confirm that there are glitches/skips in the soundtrack that are not in the in-game music, and I just downloaded a month or so ago. I think it is a bad rip and I'm hoping they will fix it and give us an updated version. This has happened with other games and it was fixed promptly when brought to their attention. I don't think everybody who gets the game downloads/plays the soundtrack files, so it slips by them until someone says something.
Ah, good to hear I'm not the only one who has noticed and been bothered by this!

So, what's the best way to "petition" a fix for this?

Would also be neat if they could offer the entire original soundtrack, including the last track, "A Conversation With Sick Puppies". The track list for the soundtrack can be found here: http://vgmdb.net/album/4655

I did ask support and they said they are aware of the flaws in the soundtrack but have no access to a better version. The CD is out of print and seemingly very very rare. I searched online quite a bit and could find neither a physical nor a digital copy for sale.

It's rather disappointing that they can't repair their copy of the soundtrack, as that was the main reason I bought it on GOG when I already had it on Steam. It might be possible to re-create the soundtrack, if someone with the know-how went into the game files and found out how the game draws from it's instrument library, as all the .snd files are all unencrypted.
Perhaps one could try getting in touch with the composer of the soundtrack, Paul Weir? Presumably he'd like for the best version of the soundtrack to be available for his fans, rather than an imperfect version with artifacts.
