The several times I tried the old GOG Galaxy it kept deleting my shortcuts to my games and replacing them with shortcuts to itself.

Some of those shortcuts had specific settings or command line options that were lost and I had to go re-find.

Has that feature been removed in this version of GOG Galaxy? I really only want to bother with it when I know a game I own has gotten an update.

This probably occurred to you when your game was updated or patched. You shortcut was overwritten. It is the same in Galaxy 2.0 If that is what you are refering. One option you have in 1.2 or 2.0 is select not to create desktop shortcuts in Galaxy options.

In any way If Galaxy 2.0 overwrite your command line shortcut today it is not a problem anymore because the desktop shortcut one is just a Galaxy link, not to the game exacty. The function is something like this:

Galaxy 2.0 Creates as default a Shortcut in your desktop that launches the game with Galaxy. In the Game Folder you will find another shorcut usually called "Launch xxxxx" that launches the game without Galaxy. The latter is the useable one to create command lines etc... But those command lines now can be added inside Galaxy using additional executables in the game menu if you prefer.

The main problem I've had is the shortcuts that I have pinned to the start menu, and sadly even with "create a desktop shortcut" turned off it still deletes and changes the pinned start menu shortcuts. I even have the pinned shortcuts pointed directly to the exe file rather than to a 2nd shortcut.

Just send the shortcuts to your desktop. That's what I do. Works great. Right-select your game exe, scroll to "Send to..", then select "desktop" from the drop-down menu. That's the only way to build a real shortcut--often simply copying a shortcut won't do what you want it to do. I've used this method for years--works every time.
Clicking "pin to start menu" does basically the same thing, it just creates a shortcut in the start menu folder which shows up to the right when you click "start" in Windows 10. But the thing is, in my opinion GOG Galaxy shouldn't even be messing with shortcuts there. It can put them in start menu folders or on the desktop, but it shouldn't be messing with shortcuts in other folders.
